OpenEye Scientific Software, Inc. has a toolkit (Ogham) to do this. When used in combination with Ogham, another toolkit (Lexichem) can be used to convert chemical names into 2D chemical structures. Our software is free of charge to academic and non-profit researchers. The academic license link is provided below.
