MarvinSketch is Java-based (so it runs under Linux) and it can export
 many formats (PDB is included). It is free if you don't build it into
 an
 application (or if you are eligible for our free academic license:

 I suggest to download the Marvin Beans package that includes
 MarvinSketch from our web site: http://www.chemaxon.com/products.html
