475. DNAMAP: DNA Sequence Manipulation and Analysis
Package
by R. D. Blake, Department of Biochemistry, and Gary R.
Day, Department of Mathematics, University of Maine,
Orono, Maine 04469
QCPE 475 is essentially a package of programs which
carries out the following analyses and manipulations:
AMINOS: Analyzes a DNA sequence to obtain
information concerning the proteins it
contains.
DOMAIN: Seeks out segments which possess a
given G-C content.
GCPLOT: Plots the G-C content as a function
of position and window size.
GCTOT: Calculates the base content and
variances of each base and GC and AT as
well as the correlation coefficients of
A,C,G, and T.
INVERT: Scans the sequence in search of
homologies between the primary and
complementary strands.
LIST:Creates a numbered listing of the
sequence.
MATCH: Searches an entire sequence for
homologies.
MIRROR: Searches for mirror-image
palindromes and pseudo-palindromes.
NTUPLE: Calculates the triplets of a given
size in one or more DNA sequences and
calculates their relative and expected
frequencies.
PALIND: Performs true twofold symmetry analysis
in searchof palindromesand
pseudopalindromes.
COMPARE: Compares two DNA sequences in search of
identical segments.
ENZYME: Reads enzyme names and recognition
patterns from a file and searches for
cleavage sites in a sequence.
TUPGRAPH: Plots information regarding the
occurrence of triplets in a DNA sequence.
